I wouldn't worry about the clear filter not filling up. Mine doesn't fill very much at all on either of my cars when just idling. Both have fairly new pumps, and run just fine down the road.

You may want to try rotating the distributor opposite the direction you did when it quit, or even have someone else cranking while you turn the distributor a little bit in each direction until it starts/runs. Better yet, get a timing light on it while it's cranking and try to get the timing ball lined up with the pointer in the bell housing. Once it is running set your timing to spec.

It's not mentioned much in the threads on Pertronix, but your timing may change significantly when you first switch from points to Pertronix. My car would not start at all after I first installed the Pertronix unit, despite the fact that it had run perfectly on points and my timing was set to spec. Once I rotated the distributor a bit it started and I was able to get the timing set.
