There's a lip on the console that the rubber boot slips over and gets locked in to the groove under the boot flange. Then the console panel goes over the boot.

If you are talking about the top of the boot riding up on the shifter shaft, which mine would do, try a little bit of silicon sealant between the two or a zip tie around the collar of the boot. Jerry

Yeah, I would say the console panel has to be removed, there's a flange on the bottom of the boot about an inch wide, it has to sit flat on the console and the lip of the console hole fits in a groove under the flange inner diameter. You'd have to look at the lip of the hole and under the boot to see the groove, so you'll understand how it all fits together.
