New Bolts are OK
The tip refers to placement of the original, thin, washers. Newer bolts, all have the thicker washers, so as long as old bolts with thin washers aren't holding the intake in place, it'll be supported correctly.

Through Thick & Thin
The thick washers bridge across between the intake and exhaust manifolds to hold them both on - the two end bolts just go through the end holes on the exhaust manifold alone so don't need to be quite so strong. You can use all thick ones if you have them - but thin ones used to bridge the gap just 'saucer' and let the manifolds leak.
Looks like you are on to it anyway!
