The 2 holes you see are most likely the line up pin holes, the actual "bolts" or studs rather are in the cylinder head and the intake and exhaust manifold share 4 washers and nuts to really attach it to the engine.

Dowels!
The seperated intake mounts correctly because there are two dowels located one above each pair of intake tracts. They are visible as "bumps" that stick up above the manifold, centred on the intake port pairs. The bolts just hold the manifold on.
