My 'take' on the two hoses from the valve cover is this: The large hose is connected to the air intake just up-stream of the carb and is for removing the 'oil' fumes from the motor for emissions reduction.
The small hose is connected to the intake plenum to equalise the pressure above and below the pistol to help with oil control and to reduce the pressure under the piston to allow easier movement.
To your conundrum - just drill a hole from the original mounting point on the outside of the intake manifold through the "A" section you have placed in the plenum or move the hole sideways a bit so it opens up into the plenum beside the new filler. Some testing will be needed to establish where best to position it - but the original fitting is still required as the 'metered orifice' is inside the factory fitting.
