has anyone tried using the 280Z engine in the GT? it almost looks as though the engine might be a little too long for the engine compartment.

Nope. You can't use an Inline-6 in a GT. It will hit the suspension cross-member. You're limited to Inline-4 or V6 as options for a GT.

How? Cutting and boxing the front crossmember? Or sinking it back into the firewall?

Forward!

There is a pic about of a GT with a 3.0L 24valve Opel six under the hood - the back of the motor postioned near where the four was, so the extra two cylinders go out forward of where the radiator bulk-head used to be. The radiator is way up in the nose ......
Heaps of extra weight forward is the penalty - stick to a 1.9-2.4 CIH four. Or, if you must change motors consider a 60-degree V6 (GM) or alloy V8 (Rover/Buick or maybe a Lexus ...... :D ).
